[timekeeper] Final Kalman Filter changes in prep for frequency. * Receive samples by reference rather than value (since they also need to go to the frequency estimator). * Return the change in estimate from accepting a new sample. * Use the frequency when building a transform. * Define a new function to modify the frequency.
