[fidl][rust] Encode zeros only into padding bytes

This reland reverts commit 6ba0329f2fb948478ff8d751eb7ed34260e104f0.

The previous change accidentally omitted a write to the flag bits of
envelopes when the value was not inline. This resulted in incorrect
behavior while decoding.
