[gn sdk] prevent overwrites between core and gn sdk

- Renames README.md to README.GN.md to avoid name collision.

- Adds options to frontend.copy_file, frontend.copy_files, and
  files.copy_tree to raise an exception is an overwire it attempted.

- Cleans up gn/generate.py to only use the above methods for copying
  files, instead of shutil for copying.

- Moves copying of gn/base and manifest processing to finalize.
